As Tariq said, check what changes have happened for the empl after running the custom pgm? You can do this by Infotype changes rept.
If the pgm is creating another record of IT 0, then check which other infotypes are changed in the rept.
If the pgm is inserting an IT 0 with a new status, then delete the record. Then check.
It is a good practice to test these in a Test or QA client, after copying the empl from prod to the client. Or you can simulate what steps were done in prod client for the problem empl. Then try out corrective steps.
To copy PA or PD data?, there are SAP certified tools in the market. One of them is from Epiuse(see www.epiuse.com).
