We usually use the B012 on the org unit and let the structure roll upwards. In the case the manager leaves the company we fill in a temp chief so at least all of our tools and roll ups go to w/e manager they would like

In general, these two seperate relationships usually match and effectively give the same overall reporting structure regardless of which one you use to view the OM structure. However, there are times that issues can arise. For example if a manager leaves the company and the position is not immediately filled. If your company maintain Chiefs AND "reports to" what do you do in this type of situation? Do you leave the structure as it was and have empty manager positions, or do you tend to "close" the gap and adjust the relationships, for example making subordinates report to the outgoing manager's manager?
