Hello Chandu,
the issue you observe is not unheard of indeed. Without a more detailed investigation what the root cause in your case would be (maybe you want to use the trace capabilities of SAP Netweaver to find out more about "where" the time is actually spent, i.e. GUI, Network, AS, DB, etc...), here a few pointers which I am aware of.
Solution Manager file transfer via SAP protocol might lead to high GUI time (number of roundtrips, etc.). Please have a quick look at:
SAP Note 1331872 (Solution Manager Check-in/Check-out --> SAP Note 1107236 and 1250137), and maybe:
SAP Note 1107236
SAP Note Note 1250137
