We have a similar process where we receive items from the customer which we must either use in process or modify and then return.
I have not found an official guide to setting up customer consignment, just bits and pieces. (if any one has one I would love a copy to make sure we haven't missed any opportunities).
Here is what we have decided to do:
Set up "generic" Non Valued materials. These will represent the type of product (ie motor).
When Customer material is required, a line will be added to the sales order. The specifics for the materials will be in the description on the sales order (ie motor specifications).
A document may be produced to send to the customer requesting the materials.
Vendor number created for customer and "free PO" created to receive the materials.
The materials are received to customer stock tied to the sales order. They are physically tagged as customer materials also. They may be stored in any location and are visible via std SAP trans.
They are issued to the order for shipment and returned to the customer.

It is not part of a BOM (if it were this would not be a big issue). It could be that a specific customer on a one-time order wants to provide their own materials. Even on the same product it might not be repeatable. There is not material number assigned (currently) and we would prefer not to have to resort to this for what is likely a one-time occurrence.
