I agree with you. I asked Scott a similar question already. Let us
see...
I suppose, Scott, that you have those issues when using the automatic
landscape fetch into SMSY (RSGET_SMSY)? There have been some issues with
duplicate SIDs in the past - in some specific situations however.
But as David says, if you install the systems and/or manually model in
SMSY you might want to avoid duplicate SIDs in the first place.

Why have you got duplicate SIDs. SAP recommends that each SID should be
unique to your Organisation. A SIS should equal one SAP System, i.e. 1
DB
Server, One Central Instance and many Dialog instances.

how to deal with the same SIDs (in different servers) while adding them

Server name and sid comboination is unique.
