For your first question:
Is the ingredients are included in the main material or separately sent.
If separately sent--then you can raise pricing before, without customer
confirmation. You can make separate item categories too here if needed.
If they all are not separable then you can very well control this with POD
concept.
Please give more clarity here.

Have you tried the Pricing at delivery level and you can copy this pricing to
billing based on source at Copy controls and if needed you can do New
pricing in billing. May be here your base price is dependent on various
ingredients inside. So you make all these ingredients prices into statistical
and final base price condition type into active state by using from/to
options.
