That's true we can't combine different routes into one outbound delivery or Shipment
We are facing issue as describe in detail as follows
Eg:-
Create Sales Order with T-code VA01
Sales order Route in SO
1323 Z0001
1324 Z0062
1325 Z0035
1326 Z0049
Now, when we are Creating Delivery with T-code VL10G / VL10A
Delivery No Route in Delivery
8000123 Z0001
8000124 Z0001
8000125 Z0001
8000126 Z0001

I have created 4 delivery with reference to 4 different Sales Order.
Each sales order having different routes
But at the time of creation of delivery .Route of the 1st sales order is copied same to all delivery
I am using T- code VL10G to mass delivery with reference to Sales Order
