You could build the correct org structure in a different plan version and then activate it. Then you will need to run the integration programs and check the it 3 as has suggested. You should test it completely in a copy of your prod system.

1. List the existing P0003 records.
2. Use LSMW to upload in mass - using PO13 or PPOME txn.
3. Restore IT 3 details so that there is no retro in payroll or time eval. There is a utility pgm to update IT 3. You can copy/change this to do mass update.
Test the above with a few employees in the Test / QA before moving the changes to prod.
In prod client also you can update in batches or by org units.
