What ever I think is when you have in the goods then you have selected a wrong storage location
to understand the concept better we will consider two storage location S1 & S2 . I think physical goods are in the correct storage location i.e. S1 and in SAP they are in a different storage location i.e. S2. Now when you need the goods for production we have to make sure the goods are available to the production department, we would transfer the goods from the Storage location S1 in which the goods are physically available to the production department. So that production is not held up , and enter the same in the system but in SAP S1 does not have enough number of material , results in negative stock. However since the goods are in the wrong storage location S2 we have take the required permission in order to transfer these goods from S2 to S1 so that the negative stock is compensated this according to my understanding of your question.
