Hi,
It is not needed to do upgrade on both of them, you should do it only where the SAP kernel resides ( I suppose it should be on the server where the SAP instance is installed, in your case the windows server).
And if you have multiple SAP instances running in the same server, for example multiple SID's , you have to do the same procedure for each of them, so if you have 5 more instances you should do 5 times , each time in different directory, like following:
/sapmnt/SID1/exe
/sapmnt/SID2/exe
/sapmnt/SID3/exe
/sapmnt/SID4/exe
/sapmnt/SID5/exe
