Hi,

That is quite a pickle. Here in the US allowances are considered taxable income, i.e. you cannot separate the resulting net of a total payroll (salary + allowance) exactly (especially when it comes to considering garnishments and other specials). To be accurate you need a regular payroll run for the salary payment and an Off Cycle for the cash allowances.
If your client would be ok to pay an "estimate" of the allowances in cash you could use IT0011 to separate the estimated amout and pay that cash (we used that IT a lot in Germany to transfer part of net payments to savings or other special accounts according to the employee wishes). You can also take a look into the other options of IT0009 (besides off-cycle subtypes 5 and 6).

That's just as a start; I would also check the source code of payroll function P0009. Read the documentation of wagetypes /557, /558 and /559 and application help of IT0009 and IT0011.
