As I mentioned... If you go into the EHPI/abap/exe directory and try the command brtools -version ... it should succeed. (seems like for you it is.)
in your case it seems like there maybe some permission issues. My OS is Windows and hence not much of a problme there... Unix is different.
I assume that you are able to connect to DB using SYSTEM/password - The only way if you happen to change the password of this user would be thru brtools - Let us know if you make any progress or get other hints.

EHPI Tool is getting stuck at the following error, while upgrading from EHP4 to EHP5 on SAP ERP 6.0 Oracle 10205 DB.
"ERROR: SYSTEM password does not work, please reenter."
Even though I have manually checked that the connect to Oracle works fine.
Please suggest!
