There are a couple of things that jump out here Bob. My personal choice in matters such as this is firstly to always look at the root cause of the issue and address the fix, whether that be a broken process fix or a system related fix at that point.

Addressing at the back end (for me anyway) should be your final option. I know things are not always black and white so if it is something that is not within you power to fix at the front end and you'd prefer not to address with Authorizations based on the limitations this has, you could look at a user exit that is called on shipment deletion and add a check that throws out an error message when certain conditions are met.

Maybe "USEREXIT_DELETE_DOCUMENT" . Have an ABAPer review the exits called in VT02N and advise accordingly. Also Make sure that it is just VT02N that is being used to delete and that there are not other transactions that enable deletion and that do not call your chosen exit ie VT06.

Many times it is an accounting or SD issue. In the case of SD it may be because something was incorrect on the Sales Order and the only way to correct is to remove/delete the shipment/delivery. As a result sometimes a person will fat-finger the shipment number and since there is no easy way to recognize that they have entered the wrong shipment document it gets deleted. Subsequent to that they discover that the correct one still exists but then there is no way to determine which one they actually deleted until freight is applied. It would be easier if we could just not allow is PGI exists but, failing that capability, we may have to do as you suggest and limit access.
