OK, so the SAP system is also based on Netweaver 6.40. The SAPGUI 6.40 should work well with you system, at least in most cases.
Did you recently apply any patches to your SCM system?
Anyway, as SAPGUI 6.40 is out of support, I would recommend installing SAPGUI 7.20, to see if this fixes the problem.
If you contact SAP Support to fix this error, they will probably not help you before you update the GUI version.
