I seem to have found the solution myself:

The object manager interferes with the screen interface when running the batch input session in the background and needs to be switched off. To do this, go to PP01 and press SHIFT F4 or follow menu path: Settings -> Hide Object Manager.

Note that this setting is user-specific, meaning that if another user tries to run the same LSMW, they will need to go through the same process.

I would personally recommend the PP02 route though.
