to verify if WT amount has been changed by the user, please look into table WITH_ITEM.
If I remember well when WT amount is changed manually by the user, the information is stored in a field of this table.
Another reason of missing deduction od WT amount it could derive from G/L bank/cash account used for posting down payment. If G/L account doesn't have the flag related to "fund management" the WT tax is not deducted.
