Hello Mike -- In order to help you I need some more info.
Is your shipment program custom?
Look at the vbuk table. Whatever program you are using my be updating the overall status incorrectly.

Hello Sap Experts,
We have an issue where the Sales Order Line Item overall status is set to "Completed' when a partial shipment was done against the order.
It was also invoiced.
Overall status Completed
Reason for rejection
Delivery status Partially delivered
There is still an open quantity.
Any ideas as to why this might be happening?
