I have also gone the route that Waza has used, and they found this to be useful.
Depending upon the number of Royalties that have to be tracked?the SD rebate
functionality is an option, or?if rebates are really big and the royalty is just
an offshoot,?some companies are moving towards an add on called Vistex.

My client sells brand based products and we just use CO-PA that keeps a value per billing and a special condition type (license fee). At the end of the month the Accounting Department does an FI-AR credit note and we send the money to the brand companies.
I guess you could also consider using SD's rebate functions too.
