You may try CO06 and remove the confirmed quantity of the STO. You can check which checking rule the STO is using.

Has anyone figured this out yet? We also need to de-allocate two items on a completed STO (they were not shipped) so we can move the goods into a blocked status for quality control reasons and the AFS Management Tool will not bring up the items, not even when we provide the Allocation Run Number.
