SAP GUI 6.40 is not supported anymore. Please use SAP GUI 7.1

Maybe you should make a self-extracting SAPGUI install package, if you're
able to do this on SAPGUI 6.40.
Then, you can run this package via sccm with /silent /noDLG option.
